Título: Repetibilidade, correlações fenotípicas e mapeamento de QTLs em populações segregantes de café arábica
Repeatability, phenotypic correlations and mapping of QTLs on segregant populations of arabic coffee

Abstract: Três populações de retrocruzamento 1 (RC 1 ) e uma população F 2 foram obtidas a partir do cruzamento “Mundo Novo IAC 464-18 x Híbrido de Timor UFV 440-22”, sendo elas: população 1, RC 1 - [(“Mundo Novo IAC 464-18 x Híbrido de Timor UFV 440-22”) x (“Mundo Novo IAC 464-18”)], com 28 plantas; população 2, RC 1 - [(“Mundo Novo IAC 464-18”) x (“Mundo Novo IAC 464-18 x Híbrido de Timor UFV 440-22”)], com 40 plantas; população 3, RC 1 - [(“Mundo Novo IAC 464-18 x Híbrido de Timor UFV 440-22”) x (“Híbrido de Timor UFV 440-22”)], com 86 plantas; e população 4, F 2 - com 47 plantas, obtida a partir da autofecundação controlada de uma planta F 1 (H 464-2). Inicialmente foram estimados os coeficientes de repetibilidade e seus respectivos coeficientes de determinação, por meio dos métodos dos componentes principais e análise estrutural, a partir das matrizes de covariância e correlação. As características agronômicas avaliadas foram: altura da planta (ALTP), diâmetro da copa (DICP), vigor vegetativo (VIVG), posição da ramificação principal (PRAP), número de ramos laterais (NRAL), número de nós no ramo principal (NNRP), número de nós nos ramos laterais (NNRL), altura do primeiro ramo (ALPR) e diâmetro do caule (DIAC). As avaliações fenotípicas foram realizadas em cinco sucessivas épocas de avaliação (novembro de 2002 a novembro de 2003), com intervalo de três meses entre avaliações, exceto para o DIAC que foram quatro, sendo estas iniciadas a partir da segunda época de avaliação das demais características. As populações 1 e 2 (RC 1 s) e 4 (F 2 ) foram avaliadas, a partir de 17 meses e a população 3, RC 1 a partir de 50 meses. As altas estimativas de repetibilidade das nove características (épocas 1 a 5) nas quatro populações segregantes de café arábica, além da existência de correlações significativas a 1% de probabilidade, apontam tais características como bons indicadores da acurácia na identificação dos locos controladores das características quantitativas (QTLs) para a seleção precoce. Neste sentido, marcadores do tipo RAPD foram utilizados para construção de dois mapas de ligação, utilizando-se LOD escore mínimo (logaritmo na base 10 da razão entre a probabilibildade de que os marcadores estejam ligados e a probabilidade de que eles não estejam ligados) de 3,0 e r (freqüência máxima de recombinação entre o QTL e o marcador) de 0,40. Para a população 3, RC 1 um dos objetivos foi aumentar o número de marcas no mapa de ligação do cafeeiro, construído pelo programa de melhoramento do cafeeiro da Universidade Federal de Viçosa (UFV)/Empresa de Pesquisa Agropecuária de Minas Gerais (EPAMIG). Tais mapas foram construídos, visando caracterizar e identificar os possíveis QTLs candidatos associados a essas características. Cinqüenta marcadores RAPD foram acrescentados ao mapa parcial da população 3, RC 1 . Um total de 137 marcadores RAPD foram obtidos, dos quais 124 (90,51%) apresentaram segregação 1:1 (P < 0,01), 13 (9,49%) segregação (2:1). Para a construção do mapa, foram utilizados os 124 marcadores, que segregaram 1:1, sendo que 26 não mostraram-se ligados aos grupos formados. Noventa e oito marcadores RAPD resultaram em 10 grupos de ligação (GLs) cobrindo 789,55 cM. Os quatro primeiros grupos obtidos tiveram boa densidade de marcadores. O maior intervalo entre dois marcadores adjacentes foi 33,42 cM, sendo que 88,64% dos intervalos não excederam 20 cM. Na população segregante 4, F 2 , 97 marcadores RAPD foram utilizados para construção do mapa, sendo que 35 não mostraram-se ligados aos grupos formados. Sessenta e dois marcadores RAPD resultaram em 13 GLs cobrindo 339,71 cM. O maior intervalo entre dois marcadores adjacentes foi 20,58 cM, sendo que 97,96% dos intervalos não excederam 20 cM. As metodologias de marca simples, mapeamento por intervalo simples e mapeamento por intervalo composto foram empregadas, para detectar e mapear regiões genômicas associadas às nove características agronômicas mencionadas anteriormente. A metodologia de marca simples além de indicar marcadores consistentes, que explicam as variações das características ALTP, DICP, VIVG, PRAP, NRAL, NNRL e ALPR (população 3, RC 1 ) e ALTP, DICP, PRAP, NRAL, NNRP, NNRL e ALPR (população 4, F 2 ) (épocas 1 a 5), apontaram dois e três marcadores, respectivamente, associados a mais de uma característica nessas populações. Tais marcadores são: a) OPZ09 associado ao VIVG e a ALPR; e OPAK08b associado ao NNRL e a ALPR (população 3, RC 1 ); e b) OPAL12 associado a PRAP e a ALPR; OPAX20 associado ao NRAL e ao NNRP; e OPAR02 associado ao NNRL e a ALPR (população 4, F 2 ). As metodologias de marca simples e mapeamento por intervalo composto detectaram e identificaram um QTL associado a PRAP e um outro ligado a ALPR. Tais QTLs foram consistentes (épocas 1 a 5), e estão presentes nos GLs 5 e 9 do mapa parcial de ligação da população 3, RC 1 , respectivamente, para a PRAP e a ALPR. Estes QTLs explicam de 12,25% a 16,48% e de 8,27 a 8,44% da variação fenotípica da característica PRAP, associada aos locos OPV17 e OPS10a, além da ALPR associada ao loco OPAK08b. Para a população 4, F 2 , um QTL consistente (épocas 1 a 5), associado a ALPR foi detectado e identificado por meio das metodologias de marca simples, mapeamento por intervalo simples e mapeamento por intervalo composto. Tal QTL está presente no GL 4 do mapa parcial de ligação da população 4 (F 2 ). Este QTL explica entre 29,14% a 29,41% (épocas 1 e 2) e entre 30,32 a 30,45% (épocas 3 a 5) da variação fenotípica da característica ALPR associada aos locos OPAE05 e OPG14. O número reduzido de QTLs detectados no presente estudo é devido à baixa saturação do mapa, número reduzido das progênies e a utilização de um só tipo de marcador (dominante). O número de grupos de ligação, obtidos para as duas populações segregantes mapeadas, é inferior ao correspondente número haplóide de cromossomos (22). Sendo assim, o genoma de Coffea arabica L. foi parcialmente explorado e muitas regiões ainda não foram identificadas.
Three populations of a backcross 1 (RC 1 ) and one population F 2 were obtained from the cross between “Mundo Novo IAC 464-18” and “Híbrido de Timor UFV 440-22”. The populations obtained were: population 1, RC 1 - [(“Mundo Novo IAC 464-18 x Híbrido de Timor UFV 440- 22”) x (“Mundo Novo IAC 464-18”)] with 28 plants; population 2, RC 1 - [(“Mundo Novo IAC 464-18”) x (“Mundo Novo IAC 464-18 x Híbrido de Timor UFV 440-22”)] with 40 plants; population 3, RC 1 - [(“Mundo Novo IAC 464-18 x Híbrido de Timor UFV 440-22”) x (“Híbrido de Timor UFV 440-22”)] with 86 plants; and population 4, F 2 - with 47 plants obtained from a controlled selffecundation of a plant F 1 (H 464-2). Initially, the repeatability coefficients and their respective determination coefficients were estimated by using the methods of main components and structural analysis from the matrix of covariance and correlation. The following agronomic characteristics were evaluated: height plant, canopy diameter, vegetative vigor, position of the primary ramification, number of lateral branches, number of nodes on the main branch, number of nodes on the lateral branches, height of the first branch and stem diameter. The phenotypic evaluations were done at five seasons (November 2002 to November 2003) with three months period between them except for the stem diameter which was evaluated in four seasons initiated at the second times of the other characteristics. The populations 1 and 2 (RC 1 s) and 4 (F 2 ) were evaluated from the 17 th month and the population 3, RC 1 from the 50 th month. The high stimates of repeatability coefficients of the nine characteristics (seasons 1 to 5) on the four segregant populations of arabic coffee, besides having correlations significant at 1% of probability, show that the characteristics studied were good indicators of the accuracy on the identification of quantitative trait loci (QTLs) to reach early selection. At the same trend, markers as RAPD were used to construct two maps of ligation using minimum value 3.0 for LOD score (log 10 obtained from the ratio between the probability that the markers were ligated and the probability of that they were not) and r (maximum frequency of recombination between the QTL and the marker) of 0.40. For the population 3, RC 1 , one of the goals was to increase the number of markers on the ligation map of coffee constructed in the coffee breeding program of the “Universidade Federal de Viçosa (UFV)/Empresa de Pesquisa Agropecuária de Minas Gerais (EPAMIG)”. These maps were constructed with the goal to characterize and identify possible QTLs candidates associated with these characteristics. Fifty RAPD markers were added to the parcial map of population 3, RC 1 . A total of 137 RAPD markers were obtained with 124 (90.51%) of them showing segregation 1:1 (P < 0,01) and 13 (9.49%) with segregation 2:1. In order to construct the map, 124 markers that segregated 1:1, with 26 of them not showing ligation with the formed groups, were used. Ninety-eight RAPD markers resulted on 10 groups of ligation (LGs) covering 789.55 cM. The four first groups obtained showed a good density of markers. The longest space between the two adjacent markers was 33.42 cM with 88.64% of the intervals not exceding 20 cM. On the segregant population 4(F 2 ), 97 RAPD markers were used to construct the map with only 35 of them not showing ligation with the formed groups. A total of 62 RAPD markers resulted in 13 LGs that covered 339.71 cM. The longest interval between two adjacent markers was 20.58 cM with 97.96% of the intervals not exceding 20 cM. The methodologies of simple markers, simple interval mapping and composite interval mapping were used to detect and to map genomic the regions associated with the nine agronomic characteristics cited above. The methodology of simple markers, besides to indicate consistent markers that explain the variation on the characteristics height plant, canopy diameter, vegetative vigor, position of the primary ramification, number of lateral branches, number of nodes on the lateral branches and height of the first branch (population 3, RC 1 ) and height plant, canopy diameter, xiiiposition of the primary ramification, number of lateral branches, number of nodes on the main branch, number of nodes on the lateral branches and height of the first branch (population 4, F 2 ; seasons 1 to 5) indicated two and three markers, respectively, associated with more than one characteristics these populations. These markers were: OPZ09 associated with vegetative vigor and height of the first branch; and OPAK08b associated with number of nós on the lateral branches and height of the first branch (population 3, RC 1 ); and b) OPAL12 associated with the position of the primary ramification and height of the first branch; OPAX20 associated with number of lateral branches and number of nodes on the main branch; and OPAR02 associated with number of nodes on the lateral branches and height of the first branch (population 4, F 2 ). The methodologies of simple markers and the composite interval mapping detected and identified one QTL associated with the position of the primary ramification and another one ligated with the height of the first branch. These QTLs were consistent (seasons 1 to 5) and were present on LGs 5 and 9 of the parcial map of ligation for population 3, RC 1 , respectively, to position of the primary ramification and height of the first branch. This explain 12.25% to 16.48% and from 8.27% to 8.44% of the phenotypic variation of the characteristic position of primary ramification associated with the loci OPV17 and OPS10a besides the height of the first branch associated to the locus OPAK08b. Regarding population 4 (F 2 ), one consistent QTL (seasons 1 to 5) associated with the height of the first branch was detected and identified by the methodologies of simple markers, simple interval mapping and composite interval mapping. This QTL is present on LG 4 of the parcial map of ligation from population 4 (F 2 ). This explain from 29.14% to 29.41% (seasons 1 and 2) and from 30.32% to 30.45% (seasons 3 to 5) of the phenotypic variation of the characteristic height of the first branch associated to loci OPAE05 and OPG14. The reduced number of QTLs detected on this study was due to the low saturation of the map, reduced number of progenies and the use of a single kind of marker (dominant). The number of groups of ligation obtained to the two segregant populations maped is lower than the correspondent number of cromossome haploid (22). Therefore, the genome of Coffea arabica L. was parcially explored and many regions were not identified.
